If you are building .NET Bio from source code, there are multiple solutions to choose from.

Bio.sln is for the full build and should be used when creating the Nuget packages - it requires Xamarin tools and only builds with Visual Studio on Windows.

Bio.Mono.sln is for the desktop-only assemblies and should be on Linux or Mac (using Xamarin Studio or MonoDevelop). You can also build this on Windows if you are targeting .NET only.

Bio.Tools.sln is the samples/tools for .NET Bio, including all the command-line elements which showcase the framework.
